i can only able to control "play" and "stop"(pause) commands and that too in the main timeline only.

so need some help on following.

1. can i control the auxiliary timeline as well??

2. can i perform some options other then "play" and "pause"?

3. also i want to understand the command function (what a perticular command do) while programming extron touch panel TV1000 by GUI configurator to control watchout.

I assume you are talking to WATCHOUT Display (no production computer connected).

Ultimately you should always start with the "  load " command,

as it establishes the cluster and confirms the correct show is loaded.

1. can i control the auxiliary timeline as well??

Yes, as shown in Appendix E, you add the name of the auxiliary timeline in staright quotes in the run command,

 i.e. run "Timeline 1"

2. can i perform some options other then "play" and "pause"?

Yes, goto time, goto named control cue, standby, etc.

3. also i want to understand the command function (what a perticular command do) while programming extron touch panel TV1000 by GUI configurator to control watchout.

??? Those are also defined in Appendix E.
